I know this stuff is for watercolor, but is there any reason why I wouldn't be able to use this for applying gold leaf to stained glass?

The Relief Gilding tube stuff should adhere to the stained glass art, tip I suggest, a clear coat of protective varnish should set it. Be sure to clean / dry areas before using. Good luck.

Can this product be painted over after dry instead of gold leafed?

The short answer is probably, but why? The point of this is it drys tacky to attach gold leaf, or whatever you wan to stick to it. If you want a 3D effect I can think or quite a few cheaper ways to do that.
