Are these trays stackable with water in them or does the tray above displace the water from the tray below?

They are stackable with water. The tray above doesn't displace water in the one below, but it might stick to it slightly if you overfill. I have never had a problem with them, and they are my favorite!

Do these trays scratch, allowing mineral build-up and cracking the ice cubes when released?

I love these trays! The ice cubes a little smaller, the trays release the cubes with just a little twist of the tray. Neither the trays or the ice crack or break.

when filling does water move to all cubes without spilling out sides or does each cube need to be filled separately?

I do not use tap water; I fill with filtered water from a pitcher. I fill the water to above actual cube level, then tip the tray gently back and forth to fill the individual cubes to full. Filling only to cube level will require cubes to be filled individually.
