What motherboards has anyone had trouble installing in this case, if any? I want to use a GIGABYTE GA-990FXA-UD3 and make sure it will go in easy.

I have installed 3 different ATX motherboards in mine but had no problems at all doing so. I've installed an ASRock Fatal1ty Z67 Professional Gen3, an ASRock Z77 Extreme4 and, just last weekend, a Asus Maximus VII Hero. I had absolutely no issue installing any of these motherboards and I can assure you that you'll have no problem installing the GA-99FXA-UD3 in it. This chassis can easily fit standard ATX size motherboards. I don't think its rated for Extended ATX (EATX) motherboards though so stay away from those. The motherboard you've mentioned is a standard ATX so it will be fine.The only issue I had with this chassis is the power supply area gets a little tight when you have a massive power supply. I installed a Rosewill RBR1000-M 1000W power supply and although it does fit, I can't easily add or remove any of the modular power cables without pulling it out a few inches. If you go with a 700W or smaller power supply, you shouldn't have any issue at all unless its an oddly large one for that amount of watts.
